The process is: book through the M-Paspor system, then attend the immigration office (Kantor Imigrasi) where the staff capture your biometrics and photo, and interview you. Because the photo is taken live at the counter, there is no official frame size or background colour for an applicant to prepare. Any “official size” you see quoted for an Indonesian passport photo is not part of the passport process.

The white-background photo myth

A “recent portrait photo on a white background” does appear on the official Indonesian pages — but it belongs to a different document: the supporting letter for the Australia Work and Holiday Visa (SDUWHV), where a white-background portrait is an auxiliary requirement. It is not the passport photo spec, because the passport photo is captured on site. Other colour claims (for example a red background or a 51 × 51 mm square) have no official source and should be ignored.

Keep the passport and the visa separate

Indonesia is one of the countries where the passport photo and the visa photo are two different processes. The passport photo is captured at the immigration office; a visa or e-VOA is a separate application with its own rules. Do not carry a passport-photo assumption across to a visa or vice versa.
