Japan quirks worth knowing

Not the visa format: the Japanese passport is 35 × 45 portrait, but the Japanese visa photo (for foreigners entering Japan) is the odd 45 × 35 landscape format. Two different documents, two different shapes — see our Japan visa photo page if you're applying to enter Japan.
Strict head band: the 32–36 mm chin-to-crown band is checked on paper applications; use the framing guide in the tool and you'll stay inside it.
Where you apply matters: applications inside Japan go through your municipal office; overseas applications go through the embassy or consulate. The photo spec is the same either way.

Japanese passport applications are lodged on paper, either at your municipal office inside Japan or at an embassy or consulate abroad, so a printed 35 × 45 mm photo is what gets handed over. The digital file is a convenience for reprinting, not the submission format — print the 413 × 531 px export at 300 DPI before your appointment.

Staying inside the head band
